Save these two patterns to your desktop as file "example 1.rle" and file "example 2.rle". Now double click on "example 2.rle" and then double click on "example 1.rle" and notice that Golly works correctly. Now paste "example 2" and then paste "example 1" and the problem will be apparent.
I've tried this procedure on OS X 10.6.8, OS X 10.8.5 and Windows 7 Ultimate and all three have similar problems.

Those paste steps are a bit confusing so can you be more specific. I'm not seeing any problems when I paste example 1 into example 2 or vice versa, but perhaps that's not quite what you meant. Also, what is your paste setting in Prefs > Edit (ie. is it "Always change rule" or something else?). Maybe post an image of what you think has gone wrong.
EDIT: The results can be confusing when pasting a bounded universe into a non-bounded universe or vice versa, but I don't think there's any bug. Maybe what you really want to do is use Open Clipboard from the File menu.
