As far as I know, apgsearch doesn't determine the rulespaces, it just does search in whatever CA it was compiled for.
I don't understand what is the intended meaning of "signature" in this case, it doesn't seem to be a defined term.
I don't understand how the idea of CA-related objects being "natural" connects to whatever is the intended meaning in this case either.

The minimal set of transitions determines what transitions cause the object's behavior. For example, it is B3aijn/S2ae3jnr for a glider. If you follow the glider's movement, you'll see that these exact birth and survival conditions fully determine its behavior. In a way, it's the glider's "signature" that tells very much about it, how it evolves and why it moves diagonally across the board.
Simpler examples: B/S3a for a block and B3i/S2i for a blinker. By reading these lines, one can even guess the shape of these objects and their evolution.

A single rulestring like that doesn't really tell the entire subspace where the glider can be found.
It tells very little about the glider. It doesn't tell the shape of the glider, there can be other evolutionary sequences with the same set of necessary birth/survival conditions. It doesn't tell which birth/survival conditions are optional and which are forbidden.
I would rather not call that "the" "signature". It is merely the necessary living conditions, and by itself not too interesting.
To tell the subspace of the glider, one needs to provide more information: for example tell the optional birth conditions and the optional survival conditions (those which can be added without changing evolutionary sequence), or alternatively tell the forbidden birth conditions and the forbidden survival conditions (those which cannot be added without changing evolutionary sequence).
(Indeed, one can provide useful redundancy and tell all of them:
- necessary birth conditions (for the glider, those can be written as B3aijn)
- necessary survival conditions (for the glider, those can be written as S2ae3jnr)
- optional birth conditions (for the glider, those can be written as B2ikn3cekqry4aceijknqtwyz5aceijkqry6aceikn7ce8)

Alternatively, write down explicit rules that prescribe state changes (birth rules / "B", death rules / "D") and are necessary for the evolutionary sequence in question, then write down the implied rules that prescribe "stay as is unchanged" (nonbirth rules / "A", survival rules / "S") and are necessary for the evolutionary sequence in question, and then all remaining rules are optional. I don't mean Hensel notation in particular. To me it is one of many possible ways to describe the birth and death conditions. Necessary, optional and forbidden, as I said, require two rulestrings, the lower and the upper edge of the rulespace. I read rulestrings exactly as explicit rules that prescribe state changes.
